The plane, which was carrying 49 passengers and five crew, went missing on a flight between the provincial capital of Jayapura and Oksibil on Sunday evening.
The national search and rescue agency, BASARNAS, said all 54 bodies were ready to be evacuated to Oksibil in Papua.
Deputy for Operations, Heronimus Guru said the cause of the accident had not yet been established but the black box had been located.
The Indonesian twin-turboprop aircraft lost contact with air traffic control on Sunday in the remote, forested eastern Papua region.
Locals reported the plane crashed on Mount Tangok. All 54 on board were Indonesians and included two children and three babies.
Mr Heronimus said the bodies would be taken to Oksibil and then the provincial capital, Jayapura.
"Since the crash site is on a steep mountain slope, the evacuation will be undertaken using helicopters belonging to Freeport," he said.
